It wasn't just a matter of hatred and intelligence.
There was something else Danzo possessed that Naruto especially wanted to get his hands on: Shisui Uchiha's Mangekyō Sharingan. Naruto believed Kotoamatsukami's ability to control someone was certainly dependent on the target's mental strength. Still, it could undoubtedly control anyone below Kage Level with complete certainty, and it should be fairly effective against Kage-level shinobi of average strength. As for those stronger still—especially people with extraordinary mental or spiritual strength—they could probably resist its control. No matter how you looked at it, this was only an ordinary Mangekyō Sharingan. It would be far too outrageous if it could easily control Kage-level or even Super Kage Level opponents.
The fact that Danzo hadn't used the technique on the Third Hokage should have been the strongest evidence of this. Of course, that might have had something to do with the power and spiritual level of the user, but in the end, the technique carried by the eye itself simply wasn't that effective!
After all, it wasn't an Eternal Mangekyo, let alone a Tomoe Rinnegan.
