To be honest, Cobra really did not want Doflamingo staying in Alabasta.
Putting everything else aside, Doflamingo had fought two Great Pirates in Alabasta. The area destroyed had nearly covered an entire city.
That was only because it had happened in the desert, so there were no casualties. If it had taken place somewhere in a bustling city, the death toll would probably have numbered at least in the tens of thousands.
But refuse? Never mind that the entire palace had already been wrecked by this guy, and not a single guard had come running out to protect him. The terrifying destructive power Doflamingo had displayed in that battle alone left Cobra unable to speak the word "no."
Even Alabasta's 600,000 standing soldiers were nothing compared to a walking humanoid natural disaster like this!

Even if Doflamingo got into some conflict with the Marines or the World Government again, that was still better than having Alabasta take the brunt of it! In the former case, they would at most suffer some fallout from the battle. In the latter, the whole of Alabasta probably would not be enough for Doflamingo to fight against alone.
As Cobra gradually calmed down, his intelligence returned to its proper level. He then spent a long time haggling with Doflamingo over the size of the land purchase and the price.
Aside from one port, everything Doflamingo
