According to Nick Fury's own memories, over the years, he had exploited various loopholes in S.H.I.E.L.D. to obtain massive amounts of funding and build many secret bases. These bases were scattered across the United States, and only he himself and a few of the most trusted agents knew their exact locations.
The warehouses contained extremely useful things. Aside from the strategically significant Helicarriers, there was also a vast amount of heavy equipment that could be acquired within human society. These were things impossible to access as ordinary people, and they were extremely important to the Skrulls.

They had been born in the Andromeda galaxy and developed their civilization there to an extremely advanced stage. Unfortunately, their home planet had been devoured by Galactus, forcing them to relocate.
The empire itself was not peaceful, and civil wars frequently broke out. After a massive period of chaos erupted, many Skrulls fled their country. This group that came to Earth followed an ancient religious parable, believing Earth to be the place of their revival, and thus sought to control it.
