Hiruzen Sarutobi's words were easy enough to understand.
Someone else had used Danzo as a knife to kill, then pinned the blame on Danzo after murdering Shisui and taking his eyes.

Seeing Hiruzen Sarutobi favor Danzo, Fugaku slammed a hand on the table and rose to his feet, his face filled with rage. "At the place where Shisui was killed, aside from Itachi, there were only those Root shinobi. And how could anyone possibly infiltrate Leaf Village so openly?!"
If Root had not killed him, then was he supposed to believe Itachi had killed Shisui and taken his eyes?
What a joke?!
Hiruzen Sarutobi did not mind his anger and continued explaining patiently. "Fugaku, have you forgotten the Nine-Tails Incident?"
"What does this have to do with the Nine-Tails Incident..."
Fugaku had wanted to say more, but suddenly fell silent.
Of course, Fugaku remembered the Nine-Tails Incident vividly.
That Masked Man who had infiltrated Leaf Village back then had entered the village without anyone noticing.
He had even known Kushina's delivery date perfectly.
And because of that Masked Man's Sharingan, the Uchiha Clan had been pushed into the eye of the storm and forced to relocate to the village's outskirts.
"Lord Hokage, are you saying that Masked Man appeared again and killed Shisui?" Fugaku asked darkly.
This explanation could indeed account for everything perfectly, but Hiruzen Sarutobi was clearly trying to excuse Danzo.
Yet in response to Fugaku's questioning, Hiruzen Sarutobi shook his head. "That is merely Danzo's side of the story. As for the truth, we still need the Interrogation Department to examine the minds of those Root personnel."
"The Root personnel are still in your custody, aren't they? If you do not trust us, you may come to the interrogation room and observe the entire process."
