There were only two ways to perceive the shadows: one was to possess the Rinnegan, like Nagato, and the other was to enter Sage Mode and sense them with Senjutsu.
That was why, to everyone else, the Limbo shadow of Nagato blocking Shinji's fist was invisible and nonexistent, while the Six Tomoe Rinnegan let Shinji see it in perfect detail!
