They weren't unprepared for Sasuke's defeat. After all, Yakumo had awakened the Red Dragon Eye and successfully fused with First Hokage cells, becoming the second ninja in Konoha capable of using Wood Release. It was only a matter of time before Sasuke lost to her.

If Yakumo had learned Superhuman Strength Punch, then there was nothing surprising about Sasuke being taken out in one move.
Superhuman Strength Punch was the sort of technique that could easily mislead an opponent. Since Sasuke had no idea about it, he couldn't possibly have guarded against it in advance. It was only natural that he'd been caught off guard and knocked down with a single punch.
Kakashi was at a loss for words, too.
When Naruto had secretly learned the Multiple Shadow Clone Technique and Rasengan, Sasuke had been the first to run into him. Now that Yakumo had secretly mastered Superhuman Strength Punch, Sasuke had been the first to run into her. Kakashi honestly didn't know whether to say Sasuke was incredibly unlucky or incredibly lucky.
