Footprints!
There was more than one set of footprints in the room belonging to the apparent Ape Faction attacker.
Aside from the footprints left from entering through the window and during the fight, there were more of the intruder's footprints elsewhere in the room.
Simply put, this was not the first time the person had entered Perikena's room.
