The three Kryptonian warships—or rather, the three largest vessels—were also the only places capable of carrying people.
According to Lex Luthor's calculations, there could not have been more than a hundred Kryptonians left. They lacked the manpower to operate such a massive fleet.
The hundreds of patrol ships were all stationary.
So the priority was to find Superman inside these three large warships, then deal with the Kryptonians.

Batman emerged from the darkness. His full-face mask made him look somewhat like the Arkham Knight, clad in futuristic armor.
Yet the short pointed ears atop his head, along with his cape transformed into a pair of black metal wings to reduce static interference, still marked him as Batman.
To boost his combat capabilities, Batman had also asked Lucius to upgrade the suit.
For example, replacing its power source and adding destructive weapons, scanners, and a Sonic Destruction Cannon.
As well as injecting superalloy into the joints.
"Enemy attack!!!"
He had barely taken down one man when alarms sounded around him, followed by pounding footsteps.
Batman spun sharply. The mechanical exoskeleton on his legs amplified his strength, allowing him to kick a Kryptonian flying.
Unfortunately, they were only ordinary Kryptonians.
After kicking one away, Batman lunged straight at him and unleashed a barrage of punches to the face. There was technique involved, but it was mostly raw damage.
