It was not that he was weak. After the previous battle, during which Palkia, Dialga, and Rayquaza had battered and bombarded him in turn, he had received no treatment from Nurse Joy and had only had a few hours to recover. Having enough strength left to flee already showed how tenacious his will was!
This also showed that the Pokémon Trainers searching everywhere for Darkrai had picked their moment well. This truly was Darkrai at his weakest. If they really found him, someone might actually manage to catch him!
