No, rather than not being close, they had been complete strangers from beginning to end.

In response to Misaka Mikoto's question, Shirai Kuroko changed expressions as though flipping a switch. Wearing a pitiful look, she threw herself fiercely into Misaka Mikoto's arms and tearfully poured out her grievances.

Seeing Shirai Kuroko's aggrieved expression, something Misaka Mikoto had never seen from her underclassman and roommate before, Misaka Mikoto made a decision on the spot.
"Don't worry. I'll help you get revenge."
Unfortunately, Shirai Kuroko did not hear those words.
