It had reverted to the form of the Divine Tree because Kaguya's body and Chakra had been separately sealed by her two sons. Shin ignored the will emanating from the Ten-Tails and continued drawing out the Chakra within it. His body, which had been in the midst of evolution all this time, did not stop because of this and remained in the form of a crawling creature.
Only when Shin felt it was enough did he finally stop. He left the Ten-Tails with only enough power to maintain its current form, preventing it from reverting to the Demonic Statue of the Outer Path.
Afterward, Shin set up barrier Jutsu Formulas around the area and used the power of the Golden Tenseigan on the moon to bind the Ten-Tails in place.
