The new Eternal Mangekyo Sharingan's Dojutsu was indeed powerful, so Shinji gained a great deal of Dojutsu from wielding it.
But the greater the gain, the clearer it was that Shinji's own Eternal Mangekyo Sharingan wasn't perfect. There was still room for other Sharingan to complement it.

The low Dojutsu gains he'd received from wielding ordinary Three-Tomoe Sharingan and Mangekyō Sharingan before were simply because, compared with his own eyes, those ordinary Sharingan and Mangekyō Sharingan were on a much lower level. Their Dojutsu traits had little to complement his.
Once he wielded an Eternal Mangekyo Sharingan of the same level, the gains were still greatly reduced because both were Sharingan, but the results far surpassed what ordinary Sharingan and Mangekyō Sharingan could offer.
After closing his eyes and sensing it again, Shinji couldn't help but marvel inwardly. I never expected Karin's eyes to have such powerful Dojutsu!
But on second thought, it made perfect sense.
The two Mangekyō Sharingan that had been fused to create this Eternal Mangekyo Sharingan had both been restored by Karin using her own high-quality, special Yang Release Chakra.
In a sense, these two Mangekyō Sharingan had been reborn. Their Dojutsu and overall condition were at their very best.
Naturally, the Eternal Mangekyo Sharingan created by fusing two Mangekyō Sharingan in that state would have powerful Dojutsu.
Shinji had assessed it carefully.
Karin's Eternal Mangekyo Sharingan likely already had seventy to eighty percent of the Dojutsu of his own Eternal Mangekyo Sharingan.
That was already incredible!
