There are many such methods, and science isn't the only one. If science can't explain something, it's only because it hasn't developed far enough yet."

Looking at the world through the lens of science was like a child measuring everything with a ruler: femtometers (fm), picometers (pm), nanometers (nm), micrometers (μm), millimeters (mm), centimeters (cm), decimeters (dm), meters (m), kilometers (km)... all the way up to astronomical units, and beyond.
There were different standards for distance, too. Aside from the metric system, there was the imperial system, and plenty more standards for smaller measurements.
When humans said, "Let there be light," they could turn on an electric light, switch on a flashlight, strike a match, and so on. In that way, there would be light.
When God said, "Let there be light," light appeared at once. That meant it was voice-controlled. The specific mechanisms could include sound-vibration activation and voice recognition, among other more detailed branches.
Once human technology reached that point, people would be able to do the same: say, "Let there be light," and light would appear; say, "Let there be fire," and fire would appear...
