At this point, Obito could no longer be bothered with anything else involving Nagato. Their goals were aligned: the Infinite Tsukuyomi Plan.
Of the nine tailed beasts, One-Tails through Seven-Tails had already been sealed. Akatsuki's only remaining targets were the final two: Eight-Tails and Nine-Tails. Eight-Tails was in Kumogakure, while Nine-Tails was in Konoha.

Once the Ten-Tails appeared, whether they had Nine-Tails or not would no longer matter.
There would be plenty of ways to obtain Nine-Tails then.
