According to the game's storyline, Team Rocket did this to call back their leader Giovanni, who had disappeared years ago. They hoped Giovanni would return to lead Team Rocket once more, but he never appeared, even after the player defeated them.
"The air raid alarm was most likely a warning sent out by Radio Tower staff while Team Rocket was launching their surprise attack. The woman who made the final announcement was a Team Rocket member, deliberately lying in an attempt to cover it up."
