Shin Uchiha used his Sharingan Upgrade System and Kotoamatsukami to influence Shisui, the village leadership, and the Uchiha Clan as he tried to prevent the coming massacre. After awakening new Dōjutsu, Shin planned to fake Shisui’s death and move the clan to the Land of Whirlpools, with Fugaku’s agreement.

• Shin Uchiha revealed his Mangekyō to Shisui Uchiha, warned him of the massacre, and copied Shisui’s Kotoamatsukami.
• Shisui used Kotoamatsukami to change the Third Hokage’s attitude toward the Uchiha, while Shin influenced Uchiha Ling and Uchiha Fugaku.
• Shin copied Fugaku’s Mangekyō abilities, survived Mikoto’s attack when Fugaku used Izanagi, and then brought Mikoto under his control.
• Shin and Shisui agreed to fake Shisui’s death so the Uchiha could demand a new district and Itachi could awaken his Mangekyō.

After Shisui’s apparent death and return, Shin secured permission for the Uchiha Clan to relocate from Konoha and prepared Whirlpool Island as their refuge. The first relocation contingent departed with Fugaku, while Shin remained responsible for the clan members still in the village.

• Shin Uchiha captured Kojiro Shimamura by copying his Lightning Release Armor and imprisoned him in the Uchiha Clan’s secret prison.
• Shisui Uchiha rejected Danzo’s offer to join Root, fought his attackers, and collapsed from Torune’s poison after escaping toward Konoha.
• Shin and the Uchiha confronted Danzo, but Shisui succumbed to his injuries after exposing Danzo’s attack to the Third Hokage.
• Shin demanded that the Uchiha relinquish their Konoha Security Bureau duties and move some members out of the village, and the Third Hokage approved the plan.
• Shin revealed to Itachi that Shisui had survived, then took Shisui and Itachi to Whirlpool Island and told them about the relocation agreement.
• Shin read and removed the Naka Shrine’s stone tablet, then agreed to train Sasuke as the clan prepared to move.
• Shin trained in Lightning Release Armor while Fugaku and the Elder organized the relocation, and Fugaku led more than a hundred Uchiha ninja to Whirlpool Island with Shin’s space-time dōjutsu.

Shin Uchiha strengthened his powers, took control of Hiruzen Sarutobi and Shimura Danzō, and secured resources for the Uchiha Clan. He led a mission to rescue Karin and her mother from Kusagakure, then brought them and Kakashi to Takamagahara, where he evolved Kakashi’s Sharingan and copied Kamui.

• Shin Uchiha moved the Uchiha Clan to Whirlpool Island, then joined Kakashi Hatake’s Anbu squad under the Third Hokage’s orders.
• Shin Uchiha’s Sharingan evolved into the Eternal Mangekyō Sharingan, Takamagahara expanded, and he placed space marks across Whirlpool Island to guard against unauthorized Space-Time Ninjutsu.
• After Uchiha Mikoto told Shin Uchiha she was pregnant, he used Kotoamatsukami to control Hiruzen Sarutobi and Shimura Danzō, then copied techniques from the Scroll of Seals and Root’s records.
• Shin Uchiha learned Yamato’s Wood Release techniques, awakened Wood Release, and began planning to find more Uzumaki Clan members, including Karin.

• Shin Uchiha brought the group to his island villa, evolved Kakashi’s Three-Tomoe Sharingan into the Mangekyō Sharingan, and copied Kakashi’s Kamui.

Shin Uchiha brought Kōrei and Karin to Konoha, helped Kakashi awaken his Mangekyō Sharingan, and continued moving the Uchiha Clan to Whirlpool Island. He prepared Shisui and Itachi for a mission against the Akatsuki, revealed how he gained the Eternal Mangekyō Sharingan, and the arc ended with Naruto reunited with family from his mother’s side.

• Shin Uchiha helped Kakashi awaken his Mangekyō Sharingan and warned him to keep it secret from the Uchiha Clan.
• Shin Uchiha returned to Konoha with Kōrei Uzumaki, Karin, Kakashi, and Uzuki Yugao, then arranged for Kōrei and Karin to live near Naruto.
• Shin Uchiha and Uzuki Yugao began a relationship, while he continued supporting Mikoto and the Uchiha Clan’s preparations to leave Konoha.
