Uchiha Makoto protected Hatake Sakumo from a campaign of public slander, then built a team of young Uchiha and opened a restaurant near Naka Shrine. As Konoha Year 45 approached, he led his team on a restaurant-funded mission to the Land of Rivers and trained the youths along the way.

• Uchiha Makoto recruited Uchiha Nako, gave her Silent Veil devices, and used them to kill Nakajima Ken before secretly treating fifty prominent slanderers with Memory Mist Type-3.
• Uchiha Makoto reassured Hatake Sakumo, while Nako helped spread sympathetic accounts that restored public support for Sakumo and helped him return to patrols.
• Uchiha Makoto celebrated his birthday with his friends, then recruited Uchiha Shun and Uchiha Entetsu and began training the trio with Six-Eyed Masks and other tools.
• Shisui proposed a restaurant near Naka Shrine, and Uchiha Makoto supplied recipes and training as the Uchiha opened a popular Chinese cuisine restaurant.
• Uchiha Makoto met a powerful man disguised with the Transformation Technique at the restaurant, then continued training his team and developing ninja tools.
• Uchiha Makoto arranged a B-rank mission to gather ingredients in the Land of Rivers, and Hiruzen Sarutobi approved it despite Kakashi's objections.
• Uchiha Makoto, Kakashi, Harada Yuichi, Nako, Shun, Entetsu, and restaurant workers traveled through rain and flood conditions, while Makoto trained the three youths during their rest stops.

Uchiha Makoto trained his students, captured Kakuzu, and experimented with Earth Grudge Fear and modified Hashirama cells. After taking Pakura captive during a battle at the Land of Wind border, Makoto faced three Sunagakure jonin and trapped them in genjutsu with Moyu and his crow clones.

• Uchiha Makoto trained Nako, Shun, and Entetsu in combat skills and secretly taught them Life Return: Modified Version 10.0 before leading them to investigate a mountain shrine.
• Uchiha Makoto and his students encountered Kakuzu, and Makoto used the Yin-Yang: Dual Extremes Seal to defeat him and bring him back to Konoha in a Sealing Scroll.
• Uchiha Makoto confined Kakuzu in a modified Demon-Sealing Cage, then began experiments combining Earth Grudge Fear with modified Hashirama cells.
• Uchiha Makoto created Test Subject Number One by transplanting a Kumogakure ninja’s Lightning Release heart into a Sunagakure chunin, then tested him in a battle against three Sand ninja.
• Pakura confronted Uchiha Makoto at the border and fought Test Subject Number One, but Makoto caught her in genjutsu and sealed her away before Sunagakure reinforcements arrived.
• Uchiha Makoto, Kakashi, and Harada Yuichi encountered a Sunagakure jonin squad, and Makoto summoned Moyu to fight them while Kakashi escorted Harada away.
• Uchiha Makoto summoned five crow clones, synchronized his Sharingan with Moyu and its clones, and trapped all three Sunagakure jonin in Twenty-Four Eye Hell.

As war loomed, Uchiha Makoto advanced his experiments and followed the growing conflict in the Land of Rain, where he befriended Nagato and discovered Hanzō and Danzō’s plan against Akatsuki. The arc ended with Nagato shielding Yahiko and Konan from the explosives at Wailing Ghost Valley.

• Uchiha Makoto captured three Sunagakure jonin, earned the name Konoha Black Crow, and was promoted to Special Jōnin as war preparations intensified.
• Uchiha Makoto experimented with Asura cells and stabilized Pakura by infusing her with life energy drawn from captive ninja and the Dragon Vein.
• After Root tried to assassinate Shisui, Uchiha Makoto left for the Land of Rain with Nako, Shun, and Entetsu, where they encountered Yahiko and Konan.
• Uchiha Makoto met Nagato, confirmed that he possessed the Rinnegan, and gained his trust by sharing a meal and offering to teach him control.
• Danzo fabricated evidence against Akatsuki and persuaded Hanzō to move against the group, while Uchiha Makoto recognized the scheme through his clone.
• Uchiha Makoto gave Nagato a sealing disc and urged him to protect Yahiko and Konan, but Yahiko accepted Hanzō’s invitation despite warnings that it could be a trap.
• Hanzō and Danzō ambushed Yahiko’s group in Wailing Ghost Valley, where Nagato raised three Rashomon gates to shield Yahiko and Konan from the explosions.

Uchiha Makoto killed Shimura Danzō, then joined the Uchiha deployment to the Land of Hot Water as Kumogakure invaded. After a battle against Toroi’s force, Makoto harvested kekkei genkai and other resources, but A and Killer B arrived with elite reinforcements.

• Hanzō’s ambush ended with Yahiko dead and Nagato summoning the Demonic Statue of the Outer Path, while Uchiha Makoto repaired Nagato’s legs.
• Uchiha Makoto pursued Shimura Danzō and, with Pakura’s help, killed him, burned his body, and preserved his heart.
• Orochimaru questioned Uchiha Makoto about Danzō’s disappearance, but Makoto denied knowing anything as Konoha prepared for war on three fronts.
• Uchiha Makoto joined Uchiha Fugaku’s unit bound for the Land of Hot Water, where Kumogakure attacked Konoha’s border posts and Minato Namikaze fought A and Killer B.
• Orochimaru assigned Uchiha Makoto to a sweep team with Hyuga Keisuke and Kano Yuya, and Makoto’s group encountered Toroi’s Kumogakure force.
• Uchiha Makoto’s allies subdued Toroi while Pakura extracted Hyuga Keisuke’s eyes and Tufeng harvested hearts from fallen ninja.
• Uchiha Makoto sent Kano Yuya’s corpse and the unconscious Toroi to a secret outpost, then A and Killer B arrived with five elite ninja.
