Habara reshaped the Uchiha clan and the Military Police Force while investigating Konoha’s leadership and developing a way to overcome Mangekyo damage. After confronting Sarutobi Hiruzen’s plans and destroying the Root remnants, Habara prepared to strengthen the force and eventually remove Hiruzen from office.

• Habara announced reforms to Uchiha education, clan governance, and the Military Police Force, including new courses, councilor positions, specialized duties, and prison rules.
• Habara, Fugaku, and Shisui began testing tissue from Obito’s arm, while Izumi volunteered as a Medical Ninja after awakening her Sharingan.

Habara built an alliance of Konoha’s clans, exposed Sarutobi Hiruzen’s crimes, and defeated him in a battle that ended his rule. With the clans taking control, Habara pressed Jiraiya to become the Fifth Hokage while Orochimaru revived Asura.

• Habara secured Shikaku’s cooperation in selling surplus weapons, then traveled with Shisui to Hoshigakure and took on missions that brought them into conflict with Orochimaru, Kakuzu, and Hidan.
• Habara returned to Konoha with Kakuzu and Karin, gathered seven clan heads, and proposed impeaching Hiruzen while presenting evidence about Root, Danzo’s experiments, and the treatment of Hatake Sakumo.
• Kakashi found Root records implicating Hiruzen and Danzo, and Habara’s allies mobilized after Kakashi provoked a confrontation at the Hokage Building.
• Habara publicly called for Hiruzen’s impeachment, presented evidence of Root’s crimes, and forced Hiruzen to admit that he had approved human experiments using the First Hokage’s remains.

Habara strengthened Konoha’s position, recruited Deidara, and used the turmoil around the Sarutobi, Mitokado, and Utatane Clans to press the Fire Daimyo. The arc ended with Ōnoki demanding Habara’s surrender over Kitsuchi’s death as Habara proposed turning the accusation to Konoha’s advantage.

• Habara fought Orochimaru’s reanimated Uchiha Madara, returned Jiraiya to Konoha, and helped him become the Fifth Hokage.
• Habara fought Jiraiya in Sage Mode, then traveled with Kakuzu and clashed with Akatsuki and Iwagakure forces, defeating the Senju brothers and killing Kitsuchi.
• Deidara abandoned Akatsuki to follow Habara, who brought him to Konoha and arranged for Kakuzu to train him.
• Habara gained the ability to use Sage Mode safely, urged Asuma to reconcile with Konoha, and offered to spare the Three Clans if they cooperated and surrendered their assets.

• Shisui’s team replaced the Daimyo after his death, and Jiraiya announced reforms while revealing Iwagakure’s accusations against Habara.
