Shirou rescued Illya, brought Fujino and Kirie into his circle, and confronted Souren Araya while helping Shiki and Touko. The family gathered for dinner, unaware that a sniper was watching Kiritsugu.

• Kiritsugu and Shirou broke into Winter Castle, where Shirou subdued the Combat Homunculi and Kiritsugu reunited with Illya.
• Shirou returned to Fuyuki and later traveled with his family to meet Aozaki Touko, who agreed to adjust Illya, Sella, and Lizelotte.
• Shirou met Asakami Fujino, and Kiritsugu paid her family to take her in, and Shirou then trained Fujino to control her Mystic Eyes.
• Shirou met Fujou Kirie at the hospital and invited her to become his companion, while Ryougi Shiki escaped a corpse that Touko and Mikiya were investigating.
• Shirou gave Shiki a projected katana so she could destroy the corpse, then confronted Souren Araya and secured Kirie's freedom.
• Shirou invited Kirie to travel with him and helped Mikiya with food and lodging while Touko struggled to pay her employee.
• Shirou hosted Touko, Shiki, Mikiya, Fujino, and Kirie for dinner, where Ulquiorra briefly appeared with a bluefin tuna before returning to Shirou's soul.
• After Shirou beat Touko in an eating contest, an unseen woman lowered her sniper rifle and said she would finish her job before finding Kiritsugu.

Shirou worked with Natalia as an assassin, fought the White-Winged Duke, and helped stop Souren Araya from taking Shiki. The Counter Force then sent Shirou to the Great Holy Grail War, where he was summoned as a Berserker and joined the gathering of Servants in Trifas.

• Shirou joined Natalia’s assassination work, destroying the Kajiamena estate and then attacking the Buffilo stronghold, where he fought the White-Winged Duke alongside Ulquiorra and defeated him.
• Shirou met Waver and Reines at the Clock Tower, accepted assignments from Reines, and taught a class at the El-Melloi Classroom.
• Shirou rescued Enjou Tomoe from punks in Kanbiko City, then sheltered him with Shiki and helped him choose to keep living.
• Shirou went after Souren Araya when he took Shiki, while Touko Aozaki revealed that her apparent death had been a trick and helped confront Araya.
• Shiki broke through Araya’s barriers with Kanetsune and cut off his hand, then pursued him as Shirou kept Ogawa Apartment from collapsing.
• Okita Souji told Shirou that the Counter Force needed him in the Fate/Apocrypha Holy Grail War, and Shirou agreed in exchange for the chance to grow stronger and protect those around him.
• Shirou arrived in Trifas as one of five summoned Servants, identified himself as a Liberal Arts Berserker, and explained that Caules had served as his catalyst.
• Astolfo and Chiron revealed their identities, and Astolfo asked Shirou to disclose his true name.

Shirou fought the Red Faction’s Servants while helping the homunculus choose life as a human named Sieg. After Astolfo helped Sieg escape, Jeanne took him under her protection, while Astolfo was imprisoned for treason.

• Shirou demonstrated his power to the Black Faction, then fought Mordred and later joined Siegfried against Karna, who withdrew at sunrise.
• Shirou shared his concerns about the Red Faction, trained with Okita Souji, and told Caules and Fiore that he wanted to destroy the Heaven’s Feel.
• A nameless man died saving the girl who had dumped him, then awoke as a homunculus and chose to live after Shirou urged him to do so.
• Shirou named the homunculus Sieg, while the Black Faction fought Spartacus and then faced Achilles and Atalanta.
• Shirou wounded Achilles with a projected golden spear, and Darnic ordered Shirou and Chiron to pursue Astolfo and Sieg while Gordes went after them with Siegfried.
• Astolfo escaped with Sieg, while Ulquiorra held Siegfried off and let the pair get away.
• Jeanne agreed to protect Sieg after Astolfo explained his situation, and Sieg recognized Shirou’s cooking in the biscuit she gave him.
• Sereinik questioned Astolfo about Sieg, but Vlad III ordered him punished for treason and had him nailed to a dungeon wall.

Shirou drew Jack and Reika into the Black Faction, then both factions clashed as Semiramis raised the Hanging Gardens of Babylon. After Mordred and Shirou stopped Spartacus, Caules reported that the Red Faction had stolen the Greater Grail, and Shirou left for the battlefront.

• Kaijiri Shishigami and Mordred investigated the murders in Sigishirava, then battled Jack the Ripper while Chiron and Fiore intervened.
• Shirou persuaded Reika and Jack to join him, promised to preserve Jack’s existence, and gained Jeanne’s support for the decision.
• Semiramis raised the Hanging Gardens of Babylon, and the Black and Red Factions began fighting across the battlefield.
• Shirou fought Father Shirou while Jack and Okita Souji attacked Semiramis, but Semiramis survived their assaults.
• Mordred and Kaijiri Shishigami encountered Spartacus, whose regenerative power let him survive Clarent Blood Arthur and grow into a giant monster.
• Shirou and Mordred joined forces against Spartacus, and Shirou used Avalon to shield Touletifas from the Berserker’s Crying Warmonger.
• Caules told Shirou that the Red Faction had attacked with an Aerial Fortress and stolen the Greater Grail, so Shirou left to return to the battlefront.
