Shirou Emiya returned through Impure World Reincarnation and helped Konoha confront Hashirama Senju’s injuries, Madara Uchiha’s return, and the Nine-Tails’ rampage. After refusing Tobirama Senju’s attempt to release him, Shirou agreed to stay and see whether he could change the era.

• Tobirama Senju revived Shirou Emiya to treat Hashirama Senju, and Shirou discovered that Hashirama’s healing and Chakra use had damaged his lifespan.
• Shirou placed Natural Energy Curse Marks on Tobirama and Hashirama, helping Hashirama enter Sage Mode while Tobirama secretly decided to keep the power for study.
• Madara Uchiha escaped his hidden coffin using Izanagi, and Black Zetsu learned that Shirou had returned and tried to persuade him to help revive Kaguya Otsutsuki.

Shirou Emiya traveled with Hiruzen and Danzo, treated Kakuzu, and learned more about Madara’s Rinnegan plans while searching for a way to help Hashirama. After returning to Konoha, Shirou befriended little Tsunade as Hashirama’s health declined, and Hashirama collapsed after their final gambling game.

• Madara Uchiha escaped Konoha after defeating its Anbu and badly burning Sarutobi Sasuke, whom Shirou Emiya saved with surgery and Yang Release Chakra.
• Tobirama Senju assigned Sarutobi Hiruzen and Shimura Danzo to accompany Shirou on his search for God Tree Remnants, while Black Zetsu enlisted Shirou to guide Madara toward the Infinite Tsukuyomi plan.
• Madara Uchiha ambushed Shirou’s group with Waterfall Ninja, but Shirou healed Kakuzu after Madara defeated him and gained Earth Grudge Fear as a mission reward.

Years later, Tsunade found Shirou’s Crystal Coffin and entrusted it to Orochimaru, while Danzo and Orochimaru secretly prepared to revive him as war returned.

• Hashirama Senju risked remaining Between Life and Death to meet the Sage of Six Paths, who briefly returned him to life before Hashirama died again and urged Tobirama Senju not to revive Shirou Emiya.
• After Hashirama Senju’s funeral, Shirou Emiya treated wounded Konoha soldiers as the First Shinobi World War spread, then left with Madara Uchiha to seek peace and gave him Black Zetsu.
• Shirou Emiya defeated Mu, Gengetsu Hozuki, and Shamon in a wager, and the three Kage formally ended the First Shinobi World War.
• Tobirama Senju summoned Shirou Emiya during the Kinkaku and Ginkaku attack, but Shirou broke free of Impure World Reincarnation and killed Tobirama after confronting him over his exploitation and attempted sealing.

After Orochimaru revived Shirou Emiya, Shirou took control of Akatsuki and began reshaping its peace plan while treating Nagato and confronting Obito Uchiha. He entered Konoha to find Orochimaru’s Curse Mark on Anko Mitarashi, and the arc ended with Kakashi’s rescue team facing Obito and Itachi.

• Orochimaru revived Shirou Emiya with Impure World Reincarnation, and Shirou learned about the years that had passed and Orochimaru’s claim that he served Konoha.
