Even if the Clock Tower had been annihilated, the other two would not have been so easily destroyed. They had appeared during the Lostbelt incident.
As for the Second Magic User, it was even less likely that he had died so easily. There was probably some reason he had not appeared—or perhaps this world simply had no Second Magic User.
