Seeing Shin about to leave, Conan immediately called out to stop him. This was medicine that could turn him back, and Conan felt that he had to give it a try.
What if this medicine was real? Just as Hyuga Shin had said, with all of Hyuga Shin's methods, if he wanted to kill him, he probably wouldn't resort to something like this.
Besides, Heiji Hattori was here as well. If Hyuga Shin truly intended to poison him to death, he wouldn't do it so openly.

Shin casually tossed the capsule in his hand as he asked Kudo Shinichi.
Hesitation showed on Conan's face. If he chose to take it, there would definitely be danger.
Even if it wasn't poison, there was certainly danger. Conan understood Hyuga Shin's intention—he was being treated as a lab rat.
Whether he was willing to be that lab rat was up to him. Honestly, Conan was certainly reluctant to become one.
Who would want to test medicine as a lab rat? But if he didn't test it, how could he obtain
