After interrogating the captured Mist Ninja, Konoha learned the hiding places of the Mist Ninja guerrillas' families and the Daimyo government.
By the time the Konoha Shinobi Army found the Mist Ninja's hidden stronghold based on the intelligence, the Mist Ninja responsible for "protecting" them had already withdrawn, leaving behind only ordinary civilian families who moved slowly, along with members of the Daimyo government.
At this point, all leads on Yagura and the Mist Ninja under his command had been completely cut off. Given the size of the Land of Water's central island, finding a group of shinobi deliberately concealing themselves was nearly impossible.
Although the outcome of this war was not entirely perfect because of survivors like Yagura, Nawaki had nevertheless achieved his strategic objective overall.

That number was inferior even to some third-rate shinobi villages. At best, they were a relatively formidable band of rogues. The surviving Mist Ninja could no longer pose a threat to Konoha, and even if they resorted to terrorist attacks, the damage they could cause would be greatly reduced.
After the war ended, Nawaki announced in Konoha's name that Kirigakure had colluded with Uchiha Madara in an attempt to subvert the Shinobi World. He called upon every nation in the Shinobi World to unite against and strike down all terrorist extremist organizations, in order to safeguard peace in the Shinobi World.
