Although the second version of the Genius Version didn't differ much from the regular Sage Mode in terms of function, both ultimately strengthened ninjutsu and the body.
But in other respects, they were quite different.
First, the Uchiha Bloodline lowered the difficulty of training and eliminated the risk of turning to stone during training.
Second, training in this version of Sage Mode wouldn't cause any mutations or Sage Mode markings to appear. Of course, it wouldn't create an energy cloak either, but a mark would appear on the back. Since it appeared on the back of a clan member, even during battle, opponents wouldn't notice it. That made it easy to keep secret and defeat them without a fuss.
As for the mark's shape, Uchiha Fugaku had designed it to look like the Uchiha Clan crest to avoid trouble. It wasn't as if he would be using it himself.
The final version was the ultimate simplified version—the Common Version.
It had only one-tenth the power of regular Sage Mode, so it was even less comparable to Uchiha Fugaku's own Sage Mode.
Its advantage, however, was that it was easy to learn. As long as you kept at it, you'd eventually succeed, though those with greater talent would certainly learn faster.
Then there were the improvements Uchiha Fugaku had made to all these Sage Modes.
One was the ability to improve them for future generations, as mentioned earlier.
The other was the bloodline restriction he'd added while lowering the difficulty of training. Only those with the Uchiha Bloodline could use this method to sense Natural Energy and begin the process of adapting to it. Once they had fully adapted, they could use a special method to produce Senjutsu Chakra.
For anyone else who tried to train, the only result would be turning to stone.
During the little time he had left in Enlightenment Mode, Uchiha Fugaku began thinking about how to solve his problem of having too little chakra.
Although Uchiha Fugaku had used the Senju Bloodline to increase his chakra somewhat, he was still a little way off from having chakra on the scale of a thousand Kakashis.
After all, everyone knew that the Senju Bloodline and Hashirama's Bloodline were two different things.
But once the Senju Bloodline reached its limit, he couldn't think of any particularly good solutions, even in Enlightenment Mode. After all, Uchiha Fugaku's foundation and body were what they were.
He could start from the very basics and create something that would ultimately solve the problem in Enlightenment Mode, but Uchiha Fugaku obviously didn't have that much time or Enlightenment Tea.

Still, after thinking it over, Uchiha Fugaku actually found a solution—or something that wasn't quite a solution.
It was to create a dantian, as in the Qi Refining Technique, and expand his chakra storage.
It was similar to Tsunade's Yin Seal in the original work, except hers was on her forehead while his would be in his dantian.
Unfortunately, he'd only managed to develop a flawed version of this ninjutsu before Uchiha Fugaku was completely forced out of Enlightenment Mode.
It was a shame, but Uchiha Fugaku wasn't willing to use another leaf of Enlightenment Tea for just one ninjutsu. Or, rather, he didn't think it was worth it.
After all, once most of the clan had learned Senjutsu and grown much stronger, they could earn another chance at a draw. Who knew? Uchiha Fugaku might get even greater knowledge through a draw someday.
Like a more advanced cultivation manual, high-martial arts techniques, or actual spells...
Perhaps by then, Uchiha Fugaku could use the ninjutsu he'd created with Enlightenment Tea to reach Six Paths Level or even surpass it, without becoming the Ten-Tails Jinchuriki.
And his chakra was enough for now. Even measured in Kakashis, he had plenty.

As Senjutsu Chakra gathered, a special red cloak of energy appeared around Uchiha Fugaku once more. Of course, he didn't use any Senjutsu, so it had no effect on the two of them.
Seeing him like this, Izumi Uchiha realized for the first time that their clan head could be so handsome.
But she stole another glance at Uchiha Itachi and thought, Itachi is still the most handsome to me.
