Fugaku had awakened the Mangekyō Sharingan, which might have seemed troublesome. But it was only the Mangekyō Sharingan. Against Yi's Rinnegan, it could hardly make a ripple. Even after the future Sasuke Uchiha obtained the Eternal Mangekyō Sharingan, he still felt powerless before Madara Uchiha.
Both might have been reincarnations of Indra's Chakra, but awakening the Rinnegan made an enormous difference.
Madara was stronger than Sasuke to begin with. Even so, a Sasuke who had awakened the Rinnegan would have had no trouble dealing with Madara from his Eternal Mangekyō Sharingan days.
Yi simply did not know what abilities Fugaku's Mangekyō Sharingan possessed.
Unfortunately, Fugaku's eyes would be of no use to Uchiha Mikoto. Otherwise, Yi really would have wanted to keep them as a spare pair for her.
