Shinichi protected Naruto from Jiraiya’s neglect, then prepared Itachi for his plans and dealt with Akatsuki members. In Sunagakure, he secured Gaara’s safety and obtained Chiyo’s forbidden technique before helping Tsunade overcome her fear of blood and reconnect with Naruto.

• Jiraiya agreed to look after Naruto, but Naruto rejected his attempts to make him a student until Jiraiya learned how the villagers had mistreated him and apologized to Shinichi.
• Jiraiya received a prophecy about a blue-eyed boy and a black-haired boy whose destinies had been disrupted by a red-eyed figure, while Shinichi revealed his Eternal Mangekyō Sharingan and agreed to let Jiraiya teach Naruto.
• Shinichi taught himself Minato’s Flying Thunder God Technique, sent Naruto away with Jiraiya to find Tsunade, and dispatched Itachi to assist Orochimaru’s intelligence network.
• Shinichi defeated Hidan, recruited Kakuzu as a financial manager, and buried Hidan after rendering him unable to use his curse.
• In Sunagakure, Shinichi confronted Rasa over Gaara’s treatment, obtained One's Own Life Reincarnation from Grandma Chiyo, and warned the village about Akatsuki.
• Shinichi made Rasa face Gaara’s suffering, forced Shukaku to stop frightening him, and reinforced Gaara’s seal before leaving Sunagakure.
• Shinichi joined Jiraiya and Naruto to find Tsunade, then helped Tsunade overcome her fear of blood by staging a fight with Naruto.
• Tsunade healed Naruto’s hand and embraced him after he called her “Big Sister,” mourning her failure to protect her younger brother.

Shinichi brought Tsunade back to Konoha, defeated Nagato’s resistance, and exposed Obito and Madara’s plans while arranging to restore the people they had lost. He resurrected Minato, Kushina, and Yahiko, reunited them with Naruto and their friends, then began teaching at the Academy as Obito searched for Nagato and Konan.

• Shinichi persuaded Tsunade to return to Konoha and claim the Hokage’s seat, then agreed that Jiraiya could train Naruto under strict conditions.
• Shinichi demonstrated Naruto and Sasuke’s advanced training, arranged their summoning contracts, and accepted the Third Hokage’s offer to teach at the Academy while keeping his own plans secret.
• Shinichi confronted Nagato and Konan in Amegakure, defeated the Six Paths of Pain, and persuaded Nagato that Obito and Madara had deceived him.
• Shinichi restored Nagato’s health, explained the coming war, and convinced Nagato and Konan to hide while he took the Demonic Statue and Yahiko’s body, promising to resurrect Yahiko.
• Shinichi released the souls trapped by the Reaper Death Seal and resurrected Minato and Kushina, then revived Hashirama and Tobirama and confronted them over Konoha’s treatment of Naruto.

After gaining heavenly power, he confronted Kumogakure to force the remaining villages to accept his plan and collect their shinobi’s traits.

• Shinichi stripped Nagato of the Rinnegan’s powers, strengthened his own eyes, and resolved to gather the Tailed Beasts’ power.
• Shinichi staged a public trial of Hiruzen and Danzo, exposed their alleged crimes, and used Tsukuyomi to reveal that his evidence and the Daimyo’s appointment letter had been a bluff that made Hiruzen confess.
• Shinichi and Itachi exposed Root, but Danzo escaped using Izanagi and Reverse Summoning, while Hiruzen surrendered and Tsunade prepared to become Hokage.
• Tsunade took office, reclaimed the Konoha F4’s clan assets, and appointed Shinichi as Hokage Advisor and Ninja Academy Principal, though he left Yugao and Haku to run the academy.
• Shinichi agreed to lead Team 7 and trained Naruto, Sasuke, and Sakura before sending them to escort Tazuna to the Land of Waves with his shadow clone.
• Shinichi confessed to Yugao and won her acceptance, then persuaded Tsunade to gather the Kage and jinchūriki at the Chunin Exams to draw out Obito and Danzo.
