Shin'yu confronted the truth of Karma and Kagami’s fate while Madara prepared him and Hikari to carry on the Eye of the Moon Plan. Years later, Shin'yu rescued Nen, killed Sarutobi Sasuke, declared war on the Five Great Nations, and set events in motion that left Nen allied with Orochimaru and attacking the village leadership.

• Shin'yu defeated Urashiki, then learned that Karma was slowly overwriting his body and began searching for a way to suppress it.
• Shin'yu discovered that his faulty magnetic sense disrupted his memories of familiar routes, and he set out to find Tobirama Senju.
• Madara recovered and trained Shin'yu and Hikari for six years before ordering them to leave seclusion or never leave again.
• Tsunade uncovered records implicating Uchiha Kagami in experiments, while Nen learned that Root had targeted him and escaped their attack.
• Shin'yu rescued Nen from Root and revealed that he had killed Kagami, taken his eyes, and transformed his body into the tree where Nen grieved.
• Disguised as Uchiha Fire Core, Shin'yu killed Sarutobi Sasuke, destroyed the Hidden Leaf Academy, declared war on the Five Great Nations, and fled amid a battle between the assembled Kage.

Shin'yu helped Nen escape the Hidden Leaf Village and battled Hashirama, while Kagami discovered his Mangekyo Sharingan and became Shin'yu's target. After Hashirama died, Kagami met Shin'yu at the Valley of the End for their promised duel.

• Shin'yu took Hashirama to the North Sea coast, where Kagami regained control, revealed Tsunade's location, and left to retrieve her as Hashirama stayed to face Shin'yu.
• Nen fought Hiruzen and the Hidden Leaf Jonin, but Shin'yu arrived, freed him from a sealing array, and helped him escape through a teleportation vortex.
• Shin'yu and Hashirama fought across the sea and forest, using their strongest techniques until Shin'yu pierced Hashirama with an emerald blade in repayment for Madara.
• Kagami awakened his Mangekyo Sharingan after Hashirama apparently killed Shin'yu, but Shin'yu recovered and escaped with Hashirama while Kagami evaded capture.
• Tsunade and Jiraiya confronted Shin'yu, and he told Tsunade that Nen had chosen to leave with him while insisting that forces beyond the village were involved.
• Shin'yu revealed to Tsunade that Nen was his biological nephew and Kagami was his biological younger brother, then arranged a duel with Kagami at the Valley of the End.
• Hashirama told Tobirama that he had broken free of a shackle, urged him to let the future take its course, and died peacefully in Konoha Year 13, November.
• Three days later, Kagami arrived at the Valley of the End to face Shin'yu and told him that Hashirama had died.

Shin'yu pursued the Uzumaki Clan’s sealing techniques while manipulating events in Hidden Cloud and preparing Light for greater power. As the Great Villages moved toward war, Kagami led Hidden Leaf forces against Kinkaku and Ginkaku and collapsed after saving most of his troops.

• Shin'yu defeated Kagami, restored his eyes, and planted a curse seal that bound him to deliver his intact Mangekyo Sharingan in five years or see Hidden Leaf Village destroyed.
• Chiri used Izanami to make Naka accept reality and end the Uchiha Clan’s death matches, then reunited with Kirito and left to travel with Tong Ren.
• Hikari helped the Gold and Silver Brothers conceal the First Raikage’s death and took control of A after Shin'yu subdued the rampaging Eight-Tails.
• Shin'yu and Nen traveled to Whirlpool Tide Village, where Shin'yu learned that Hidden Stone and other villages were secretly provoking the Uzumaki Clan to create a pretext for invasion.
• Shin'yu concluded that the Uzumaki Clan’s destruction was approaching sooner than expected, while Hidden Cloud’s internal struggle had kept it out of the plot against the clan.
• After Hashirama’s death, Tobirama became Second Hokage as the Great Villages entered war, and Shin'yu planned to use White Zetsu tissue to protect Light’s Mangekyo Sharingan.
• Kagami fought Kinkaku and Ginkaku with Garuda, Susanoo, and Flying Thunder God techniques, then teleported most of the Hidden Leaf force to safety before their Tailed Beast Balls destroyed the battlefield.
• Kagami collapsed at a distant outpost, exhausted and fearing he had failed to hold the front line.

Shin'yu intervened in the invasion of the Land of Whirlpools while Kagami underwent Tobirama’s experiment and gained the power to turn back the Hidden Cloud. The arc ended with Shin'yu wiping out the invading forces and leaving Minazuki Sora shaken.

• Shin'yu confirmed that prisoners from Hidden Sand, Hidden Mist, and Hidden Stone had planned to attack the Land of Whirlpools, then killed them after freeing them from their cells.
• Tobirama summoned Kagami to the village, tested whether Hashirama’s cells could save his eyesight, and named him as the next Hokage if Tobirama died.
• The Three Great Shinobi Villages invaded Whirlpool Tide Village, killed Uzumaki Lie, and overwhelmed the Uzumaki Clan as Shin'yu and Nen prepared to defend the refugees.
• Shin'yu revealed himself to the Uzumaki survivors, killed several attackers, and fought Ōnoki and Shamon, ultimately killing Shamon with Autumn Dew on Leaves.
• Tobirama’s experiment restored Kagami’s vision and strength, and Kagami used Wood Style to repel Kinkaku’s forces and later counter the Two-Tails’ and Eight-Tails’ attacks.
• Shin'yu spared Ōnoki after Madara’s battle, sent him away through a Teleportation Gate, and unleashed his Spirit Body to kill the remaining enemy forces in Hidden Whirlpool Village.
