History

Investigation of the Dead Silence Domain

Nagato initially dismissed Obito and Black Zetsu’s warning that Uchiha Yue’s Mangekyo Sharingan could destroy the world. After seeing ruined Konoha and the expanding Dead Silence Domain himself, he ordered Konan to investigate its boundary with a paper clone. The clone confirmed that the domain drained life and energy from everything within it, convincing Nagato to intervene. 12 13

He deployed the Six Paths of Pain against Yue, believing the Rinnegan could resist the domain’s absorption. Instead, Yue’s Evil God Chains drained the chakra sustaining the puppets. Nagato severed their connection to protect himself, but Yahiko’s Pain body was destroyed. 14

Nagato attempted to repel Yue’s attack with Shinra Tensei, but was nearly killed by a compressed-energy strike. His lower body was destroyed and much of his flesh was burned; Obito extracted him through Kamui, while White Zetsu tissue was transplanted to stabilize him. 15

The Ark of Crossing Worlds

After recovering, Nagato accepted Obito and Black Zetsu’s public proposal to shelter selected people in the Kamui Dimension until Yue died of old age. He presented the refuge as the “Ark of Crossing Worlds,” promising Akatsuki members positions as subordinate gods in the world that would follow. 20 22

Although he publicly supported seclusion, Nagato distrusted Obito and preferred to eliminate Yue himself. He funded Orochimaru’s research into countering the Dead Silence Domain, intending to claim Yue’s Mangekyo Sharingan and use it alongside the Rinnegan to subdue the Ninja World. 49

Reconstruction and Expanded Power

Nagato’s grafted White Zetsu body improved his condition enough for him to walk again and eventually gave him access to Wood Release. Hashirama Senju’s cells were later integrated to save his life, achieving a balance with his Uzumaki and White Zetsu components. 49 103 104

The reconstruction greatly increased his chakra, deepened his compatibility with the Rinnegan, and allowed him to learn Sage Art without Mount Myōboku’s toad oil. Convinced that his enhanced body and the Sealing Armor gave him the means to win, he prepared a second assault on Yue. 104 105

Second Assault on Uchiha Yue

Nagato entered the Dead Silence Domain wearing the Sealing Armor, which continuously supplied stored Sage Chakra and kept his body functioning despite the domain’s energy drain. At the domain’s center, he illuminated the darkness with Raiton: Great Radiant Technique and attacked Yue with Wood Release, Limbo, Super · Charged Particle Ray Burst, and Super · Almighty Push. 111 113

None of his attacks injured Yue. Yue defeated him before Nagato could activate his prepared escape route, leaving only Nagato’s head intact. Black Zetsu and Obito fused his head to a new body with Hashirama cells, preserving his life and Rinnegan. 113 115

Decline and Betrayal

The second reconstruction broke the balance of Nagato’s altered body. Hashirama cells spread uncontrollably from his neck, producing grotesque facial growths and weakening his body; he also lost access to some Rinnegan abilities. Traumatized by Yue, Nagato abandoned his former confidence and came to regard Yue as invincible. 138 139 157

Nagato later supported Akatsuki’s renewed seclusion plan, arguing that Obito’s Mangekyo Sharingan should be reserved as the key to escape rather than used against Yue. 171

Obito eventually activated the backdoor in Nagato’s reconstructed body, paralyzed him, and removed the Rinnegan. Nagato learned that the eyes had been placed in him as part of another plan and that he had been treated as their vessel rather than their owner. He was then trapped with other ninjas in the Kamui Dimension after Obito abandoned the supposed refuge plan. 192 194

Appearance

Nagato’s appearance changes drastically throughout the story due to repeated catastrophic injuries and body reconstruction.

His desire to become the “Kami of the New World” increasingly overlaps with personal ambition. He seeks Yue’s eyes, resents the prospect of hiding in Kamui, and repeatedly overestimates his ability to defeat Yue once the Dead Silence Domain is mitigated. 49 70 107

His second defeat breaks this self-image. He becomes fearful of Yue, suffers severe trauma, and ultimately accepts a diminished role in the survival plan. 138 139 149
