After hearing Alexei's assessment, Henry thought for a moment and asked, "S.H.I.E.L.D. knows about this too?"

"If they couldn't reach the same conclusion, then I think S.H.I.E.L.D. might as well disband immediately. Their continued existence would just be a waste of funding."

Henry agreed. Even if Snake Shield operatives were stirring up trouble within S.H.I.E.L.D., could an old hand like Nick Fury really fail to reach the same conclusion as Alexei? Would that mean he was an idiot, or that his heart was the same color as his skin?

If the defecting Black Widow followed the movie timeline Henry knew, then one of the people Alexei was looking for was Natasha Romanoff. In other words, S.H.I.E.L.D. had chosen to play that Black Widow in order to keep her. And the person who had played her had known the truth from the very beginning. Poor girl.
