Root Leadership and Orochimaru’s Laboratory

Danzo initially serves as Hiruzen Sarutobi’s assistant while commanding Root. He also collaborates with Orochimaru, visiting a concealed laboratory in the back mountain and warning that the Sand Ninja’s attack will interrupt the experiments. When he encounters Han Guang nearby, he orders the boy to leave 29 166.

After three Root ninja are killed, Danzo helps interrogate Team 9. His questions repeatedly suggest that Minato Namikaze was responsible, although Han Guang and Rin state that their teacher arrived afterward. The inconsistent interrogation results lead Danzo and Hiruzen to pursue further investigation 46.

An explosion exposes Orochimaru’s laboratory. Danzo recognizes the entrance and knows that Orochimaru did not cause the blast, but follows Hiruzen inside. The investigators discover infants and the bodies of Uchiha and Senju ninja, including Uchiha Aki 47 48.

Yamato’s Exposure

Han Guang reveals that Danzo is secretly nurturing a Wood Release user. Minato reports this to Hiruzen, who threatens to remove Danzo from Root’s leadership and expel him from the Elder Council unless he hands the ninja over. Experimental Scandal and Conflict with the Uchiha

Orochimaru publicly claims that he conducted the research while Danzo captured the human test subjects. Furious that this intelligence is circulating among other villages, Danzo issues the highest pursuit order against Orochimaru. He also considers using Han Guang’s Anbu position to gather unfavorable information about himself 125.

Fugaku Uchiha concludes that Danzo supplied Uchiha clan members as experimental subjects. He additionally blames Danzo for Obito’s disappearance—a mistaken suspicion, since Obito is actually held by Madara. During his escape, a pebble attack severs Danzo’s right arm. He identifies the attack’s direction as the Anbu’s position and vows retaliation. He nevertheless escapes the Uchiha pursuit using his summoning beast 167.

While Danzo is absent, Han Guang eliminates the remaining Root members and replaces them with White Zetsu, including an impersonator of Danzo. The real Danzo later returns to the base, notices his supposed subordinates’ abnormal expressions, and is attacked by emerging branches. Mistaking the replacements for disguised Anbu, he blames Hiruzen for dismantling Root 168 172 173.

Defection to Madara

Danzo initially refuses Madara’s invitation, believing he can still recover his position through Root. After the attack at his former base, he agrees to defect. He demands Konoha’s destruction, then accepts Madara’s promise that he can eventually gain the strength to accomplish it himself 172 173.

Working with Madara, Danzo persuades the Fourth Mizukage to attack the Land of Fire’s border. Transplant and Mountain Graveyard Alliance

Danzo initially refuses Madara’s proposed transplant because its stated success rate is only twenty percent and Madara’s hands tremble. News that Han Guang has become Fourth Hokage—and that one of his Wood Release clones destroyed a large Sand Ninja force—changes his mind 225 226.

The operation succeeds, giving Danzo White Zetsu arms and a right-eye Sharingan. He believes he is using Madara to secure his revenge, unaware that Han Guang can control the transplanted White Zetsu cells 226 227.

At the barren Mountain Graveyard in the Land of Lightning, Danzo learns that Madara avoids vegetation because Han Guang gathers intelligence through trees. He later exchanges messages with Orochimaru through a snake and welcomes Orochimaru and Hiruzen into the hideout 259 266.
