Background

A catastrophic war beneath the Imperial Palace forced the Emperor to seal the Webway entrance to prevent Terra from becoming a second Eye of Terror. He then remained upon the Golden Throne for thousands of years, simultaneously suppressing Chaos at the gate and maintaining the Astronomican for humanity's Warp travel. 110

Prolonged enthronement gradually eroded his humanity. Fearing that he could eventually become another being akin to Slaanesh rather than humanity's protector, he repeatedly sought methods to preserve it. 107

During Terra's crisis against the Ork Battle Moon, his decaying body began to emit a faint light, signaling that he was awaiting an opportunity to act. 98

The Emperor leads Xiao Huasheng, the Adeptus Custodes, Queen of Hatred, and Reni into the Webway. He reserves his limited avatar power while the Custodes fight daemons and Xiao Huasheng performs the repairs. 110 111
