Chen Shi explained how Legendary Pokémon could Mega Evolve without a trainer, while the group watched Rayquaza battle Groudon. Mew stole a fragment from Groudon, provoking it to attack Chen Shi and the others.
Mew’s interference enraged Groudon and Rayquaza, and Rayquaza exhausted itself attacking Groudon and Kyogre until they gained the advantage. Chen Shi arranged for Victini to restore Rayquaza’s strength, leaving the battle poised to resume.
Chen Shi discovered that Mew had taken a fragment from Groudon, then gave it up in exchange for keeping its ice cream. Rayquaza defeated Kyogre and Groudon, and afterward approached Chen Shi with a request of its own.
Chen Shi rode Rayquaza to its home in the Ozone Layer, where it asked him to help hatch an egg made from its essence. After identifying the egg as a black shiny Rayquaza unable to hatch because it had absorbed too much energy, Chen Shi explained that Rayquaza needed to draw that energy out.
Chen Shi persuaded Rayquaza that its excess energy was preventing its egg from hatching, and Rayquaza withdrew the energy, allowing Little Rayquaza to hatch. The newborn blamed Rayquaza for its suffering but embraced Chen Shi as its savior.
Chen Shi questioned Rayquaza about the world’s strongest Legendary Pokémon and received the Groudon and Kyogre Orbs to return to the Mt. Pyre Lineage. Rayquaza explained why it spared Groudon and Kyogre, while Chen Shi learned that Legendary Pokémon were forbidden from fighting to the death.
Chen Shi asked Rayquaza about Mew and the World Tree, learning that Mew’s bond with the World Tree protects it from the anger of even powerful Legendary Pokémon. Rayquaza could not explain the threat the World Tree would face, but promised Chen Shi he could summon its help with the Green Orb.
Chen Shi received a replacement Green Orb from Rayquaza and prepared to leave with Jirachi, while Little Rayquaza insisted on going with him. Back in Sootopolis City, Pheobe anxiously hoped Chen Shi would ask Rayquaza to return the Mt. Pyre orbs.
Chen Shi returned to the hotel with Little Rayquaza, a shiny offspring entrusted to him for a hundred years, and showed it off to Steven and the others. After Little Rayquaza devoured most of dinner, Chen Shi gave Pheobe a box for her grandparents and told her to pass on a warning.
After Groudon and Kyogre’s Orbs were explained, Chen Shi worried about the people still trapped in the mystery realm, including Yuko. As the group discussed their plans and Leon revealed the pressure behind his fame, Chen Shi urged everyone to live for themselves and be content with what makes them happy.
Chen Shi agreed to visit Professor Sycamore in the Kalos Region with Diantha, Cynthia, and Steven after the Mystery Realm crisis. Before leaving, he contacted his grandparents and Professor Oak, returned Dragonite, and explained how he had anticipated Groudon and Kyogre’s awakening and found Rayquaza; the chapter ended with him revealing that Rayquaza had a Shiny child with him.
Chen Shi arranged for Professor Oak to study the newly hatched shiny Little Rayquaza and discussed his planned trip to Kalos. On his way back to the hotel, Chen Shi realized his Eevee was missing.
Chen Shi told Cynthia that the seemingly ordinary Eevee was actually Mew and warned her to keep its identity secret. As they discussed Chen Shi’s decision to visit Kalos, his unusual encounters with rare Pokémon left him wondering whether there was something special about him.
Chen Shi, Steven, Cynthia, and Diantha arrived in Lumiose City to visit Professor Sycamore, where Chen Shi asked to see the ruins connected to Mega Evolution. Professor Sycamore eagerly led him toward the lab to show him more.
At Professor Sycamore’s laboratory, Chen Shi identified a mural Pokémon as a Shiny Mega Gardevoir and proposed that Mega Evolution restores Pokémon to their original forms. His startling hypothesis left the researchers and trainers stunned as Professor Sycamore asked what had inspired it.
Chen Shi proposed that Mega Evolution and Primal Reversion might reveal Pokémon’s original forms, using unusual Aerodactyl sightings as evidence. Professor Sycamore found the theory plausible but said it would need proof, and Chen Shi left the research for a future institute.
Chen Shi helped Professor Sycamore identify potential Fairy-type Pokémon in Kalos and toured the laboratory’s Pokémon living area. There, he became interested in the Froakie and spotted two that seemed out of place.
Chen Shi discovered that the two Froakie at Professor Sycamore’s lab secretly had the rare Ability Battle Bond, despite being believed to have no Ability. He asked to catch them, leaving Professor Sycamore shocked by his choice.
Chen Shi persuaded Professor Sycamore to let him take two Froakie that had been returned because of their physical defects, and Cynthia agreed to take one as well. After the siblings hesitated, Chen Shi reassured them that they had something the other Froakie did not, leaving them moved and beginning to believe their perseverance had earned the trainers’ interest.
Chen Shi and Cynthia caught the two Froakie and brought them back to the hotel. Chen Shi explained that their hidden Ability was Battle Bond, which could be related to the Bond Phenomenon.
Chen Shi explained how Battle Bond and a strong Trainer-Pokémon bond could enable Froakie to achieve the Bond Phenomenon, while Cynthia and the others questioned how his Infiltrator Dragapult had done so. He admitted he did not understand Dragapult’s new Battle Bond Ability, then helped Jirachi try to eat with chopsticks.
After dinner, Chen Shi and his companions planned a Kalos trip with Diantha as their guide. On the way back to the hotel, Chen Shi overheard two drunk men discussing valuable Pokémon and Lord J, so he had Jirachi capture them and demanded answers.
Chen Shi learned that Pokémon Hunters had captured Carbink and planned to raid their base outside Lumiose City with Steven, Cynthia, and Diantha. They teleported to the abandoned hotel just as Officer Jenny Yoko and League Investigators prepared to raid it.
Officer Jenny Yoko and the League forces attacked Hunter J at an abandoned hotel, but Hunter J’s Salamence gained the advantage by defeating several Pokémon and building up its Moxie. Chen Shi’s group intervened just as Hunter J prepared to finish off Officer Jenny Yoko, and overwhelming Psychic power stopped Hunter J and Salamence.
Chen Shi subdued Hunter J and the Pokémon Hunters, then freed nearly two hundred captured Carbink. He discovered one red-eyed Carbink was close to completing a mutation into a Diancie Queen.
