Aizen’s group captured Roshi for Iwagakure, escaped Konoha’s pursuit, and rejected Butō’s offer of an alliance. As Konoha fought Kumogakure, Dodai revealed that the Third Raikage planned to ally with Iwagakure against Konoha.

• Aizen accepted Butō’s mission to capture Roshi, then infiltrated Konoha’s camp with Jörmungandr and Setsugetsu and carried Roshi away.
• Minato and Jiraiya pursued the Light Organization, but Jörmungandr and Setsugetsu held them off while Aizen escaped with Roshi.
• Aizen used genjutsu-controlled Konoha ninja to delay the pursuit, and his group escaped as Minato and Jiraiya subdued them.
• Hiruzen returned Root to Danzo after Jiraiya reported Roshi’s capture, while Butō paid Aizen and failed to secure an alliance with the Light Organization.
• Konoha’s leaders discussed the Light Organization and Kumogakure’s pause in attacks, then Orochimaru ordered an advance against Kumogakure.
• Kōki fought Killer B’s Eight-Tails with a Wood Golem while Orochimaru battled A, and Kōki restrained and struck the Eight-Tails.
• Dodai ordered Kumogakure’s retreat after its losses mounted, then told A and Killer B that the Third Raikage planned to ally with Ōnoki against Konoha.

Minato earned the Yellow Flash name by routing Iwagakure’s elite, while Yusuke’s counsel reshaped Yahiko’s understanding of peace. Danzo sent the Uchiha to fight the Light Organization, whose ambush left the clan’s survivors captured or defeated.

• Minato used Flying Thunder God Kunai to devastate the Iwagakure force attacking Konoha’s camp, earning the Yellow Flash name and prompting Iwagakure to let its ninja retreat from him without punishment.
• Yusuke challenged Yahiko’s hopes for peace by explaining how competition, hardship, and revenge sustained conflict, then advised him to travel, build strength, and unite allies.
• Aizen revealed his interest in studying Nagato’s Rinnegan and left Jörmungandr and Setsugetsu in charge while he pursued his plans.
• After Setsugetsu defeated Root ninja, Hiruzen Sarutobi allowed Danzo to recruit the Uchiha Clan to fight the Light Organization, and Fugaku chose Ryuko and Shisui to lead the mission.
• The Uchiha and Root ambushed Aizen, Setsugetsu, and Jörmungandr, but Aizen’s genjutsu turned their attacks against Root’s own sentries and Seika’s premature strike exposed the teams to counterattack.
• Aizen trapped Vulture in Infinite World Genjutsu and killed him, while Setsugetsu defeated the Uchiha and killed seven of them before Ryuko ordered the survivors to retreat.
• Ryuko stayed behind to hold off Setsugetsu, but she defeated him, and Shisui led the other Uchiha into a genjutsu that returned them to the forest.
• Aizen’s group appeared with Ryuko captured, and Jörmungandr knocked down Seika after his mysterious chakra briefly raised his strength to Elite Jonin.

Uchiha Seika and Uchiha Ryuko were manipulated into awakening their Mangekyō Sharingan, while Kōki pursued his plans and helped Konoha turn the war against Kumogakure. The story then followed Yusuke’s rise with the Akatsuki and Team Minato’s Kannabi Bridge mission, ending with Obito taken to Madara’s hideout as Setsuna and Jörmungandr tracked them.

• Jörmungandr forced Uchiha Seika to stake his clansmen and brother in a guessing game, and Seika awakened his Mangekyō after believing Uchiha Ryuko was dead and discovering the corpse was a stranger’s.
• Uchiha Ryuko escaped the Root base with Seika, but Aizen revealed that the brothers’ suffering had been staged to awaken their Mangekyō Sharingan.
• Aizen and Kōki experimented on Ryuko with Seika’s eyes, creating Eternal Mangekyō Sharingan eyes before Kōki drained Ryuko’s chakra and tested the eyes through a clone.
• Kōki prepared to confront the coming catastrophe, then used Sage Mode and Wood Release to overwhelm Kumogakure, capture Yugito, and help Konoha force a retreat.
• The Third Raikage led Kumogakure’s troops into Ōnoki’s trap and was killed, after which Konoha turned toward the Land of Bears to face Kirigakure.
• Yahiko, Nagato, and Konan welcomed Yusuke into the Akatsuki, and he guided the group as it grew stronger and transformed villages.
• Team Minato set out to destroy Kannabi Bridge, but Iwagakure ninja ambushed the team and abducted Rin Nohara.
• Kakashi lost his left eye protecting Obito, who awakened his Sharingan and killed their attacker, and White Zetsu later took Obito to Madara’s forest hideout as Setsuna and Jörmungandr tracked them.

Kōki and the Light Organization stopped Madara, but Obito was drawn into Madara’s plan after witnessing Rin’s apparent death. As Kōki returned to the war effort, he helped Kakashi and negotiated with the Uchiha over Obito’s Sharingan.

• Madara fought Aizen, Setsugetsu, Setsuna, and Jörmungandr, but died after Setsugetsu blocked his Perfect Susanoo, while Black Zetsu escaped with Obito and the Demonic Statue.
• Kōki intercepted Obito and explained Madara’s Eye of the Moon Plan, then persuaded him to pretend to join Madara and work from within to protect Rin and Kakashi.
• Obito saw Kakashi strike Rin with Chidori and awakened his Mangekyō Sharingan, while Kōki stopped the pursuing Kirigakure ninja and saved Rin.
• Obito pretended to join Madara’s cause and learned from Black Zetsu that Madara planned to revive the Ten-Tails and use Infinite Tsukuyomi, then became the Masked Man.
• Kōki reported Madara’s return to Orochimaru and defeated the Seven Ninja Swordsmen of the Mist, though Juzo Biwa and Suikazan Fuguki escaped.
• Kōki revealed to Kakashi that Rin had survived and helped reunite them, then intervened when Uchiha ninja demanded Obito’s Sharingan.
• Kōki asked Fugaku to recognize Obito’s gift of the Sharingan to Kakashi, and Fugaku agreed to hold a public duel to protect the Uchiha’s dignity while allowing Kakashi to keep it.
