Primeape needed treatment, so he could not return to his Poké Ball for the time being. Roy had him sit on the back seat of his Roadster Bicycle.
But Primeape had difficulty moving at this stage, so Roy had to carry him up.

Roy finally pedaled his Roadster Bicycle back just before the Academy gates closed. The elderly guard looked at Roy with displeasure and reopened the gates he had already shut.
