Aoki Tsuki and Akatsuki prepared for war while the Allied Shinobi Forces fought Akatsuki across the battlefield. The story left Aoki Tsuki wounded after facing Might Guy, Pain confronting the Sannin in Konoha, and Neji taking control of the Hyuga clan compound.

• Aoki Tsuki and Konan captured Utakata and Killer B, and Akatsuki sealed the Six-Tails, Seven-Tails, and Eight-Tails as the Five Great Nations formed an alliance against them.
• Neji revived after the Branch Family killed him, then slaughtered members of the Main Family and Branch Family who opposed him and forced Hinata to submit.
• Aoki Tsuki and Konan joined their paper bodies to enlarge the Thousand-Armed Kannon, while Nagato told Konan to keep living and entrust her life to Aoki Tsuki.
• Deidara and Sasori inflicted heavy losses on the Allied Shinobi Forces before Gaara and Kurotsuchi survived Deidara’s final explosion and Ōnoki’s team brought down Sasori at great cost.
• Kisame escaped Mei Terumi’s forces, while Kakuzu and Hidan fought the Third Division and Kabuto uncovered an old coffin in a mountain hollow.
• Aoki Tsuki overwhelmed the Allied forces until Might Guy opened the Gate of Death and struck him with Evening Elephant, leaving Aoki Tsuki badly injured.
• Pain led an assault on Konoha, confronted Jiraiya, and revealed Akatsuki’s plan to create and monopolize a weapon of war as Tsunade and Orochimaru joined the fight.
• Neji killed the Hyuga guards and elders, defeated Hiashi, spared Hanabi, and left the compound after making Hinata promise to obey him.

Pain’s assault on Konoha escalated into a battle over the Ten-Tails and the future of the Shinobi World, while Sasuke learned the truth about Itachi and confronted Naruto. Nagato and Aoki Tsuki defeated Madara, and the survivors watched the sun rise.

• Jiraiya and Tsunade fought Pain, but Pain unleashed Shinra Tensei and reduced Konoha to ruins.
• Naruto returned to face Pain, learned from Minato that he was his father, and joined with the Nine-Tails as the Ten-Tails threatened the allied forces.
• Obito and Kikuno Momo battled over his plans, while Sasuke defeated Itachi and then learned from Izumi that Itachi had massacred the Uchiha on Konoha’s orders.
• Nagato absorbed the Ten-Tails and fought the reincarnated Hokage, Naruto, Jiraiya, and others as Aoki Tsuki and Kikuno Momo confronted Madara.
• Black Zetsu revealed to Obito that Madara had engineered Rin’s death, and Obito turned against Madara and helped defend Konoha.
• Naruto confronted Sasuke, who rejected his plea and left after their fight, while Nagato and Aoki Tsuki continued battling Madara.
• Nagato, Aoki Tsuki, Konan, and Kikuno Momo defeated Madara, and a White Zetsu clone sealed Black Zetsu as Aoki Tsuki awoke to the sunrise.
