Shinji captured Ōtsutsuki Toneri, recruited him to guard the Giant Tenseigan, and prepared for Ōtsutsuki Isshiki’s return while developing Karma and strengthening his allies. The arc leaves Shinji inside Nameless’s inner world, where he finds a girl imprisoned in a cell.

• Jigen attacked Nagato after Nagato refused to join forces against 'A', implanted Karma in him, and took him to his laboratory while Konan escaped.
• Shinji learned that Ōtsutsuki Isshiki was active as Jigen and led Karin, Nameless, Sasuke, Haku, Neji, and Kimimaro to the moon, where they defeated and captured Ōtsutsuki Toneri.
• Shinji revealed the truth about the Otsutsuki Branch Family to Ōtsutsuki Toneri, then made him guard the Giant Tenseigan under the code name Z and transferred his soul into a Superalloy Puppet.
• Shinji arranged for Haku to train in Senjutsu at Ryūchi Cave and agreed with Orochimaru to feign cooperation with Isshiki while preparing to trap him.
• Shinji removed Sasuke’s Cursed Seal and transplanted First Hokage cells into him, then developed a Karma prototype by imprinting his digitized personality into it.

Shinji recovered Hikari’s identity, developed Sage Mode and refined Karma, while Isshiki rebuilt the Akatsuki and joined forces with Kara. Dark Dawn’s raid on Konoha ended with Kara capturing Naruto, leaving Isshiki preparing for a battle with A.

• Shinji helped Nameless recover her name as Uchiha Hikari, and she awakened the Rinnegan.
• Naruto fought Sasuke at the Valley of the End, where Sasuke awakened the Rinnegan and then returned to the Flying Fortress after completing Shinji’s test.
• Ōtsutsuki Isshiki subdued Hiruko and the other Akatsuki members, recruited Orochimaru, and sent a force to raid Konoha for the Nine-Tails.
• Isshiki fought Toneri on the moon, then left after Toneri agreed to help him reclaim the Ten-Tails while protecting the moon’s temple.
• Shinji learned to tame Natural Energy, entered Sage Mode, and developed Karma that could raise its users to Six Paths level, though the first test lasted only three minutes for Karin.
• Hiruko and other Dark Dawn fighters attacked Konoha, but Naruto confronted Hiruko in Sage Fox Mode before Obito and Zetsu joined the fight.
• Menma’s Great Spiraling Ring devastated the battlefield, but Delta and Boro arrived, trapped Menma, and weakened Naruto while Boro’s Black Mist incapacitated the Konoha fighters.
• Delta and Boro took Naruto to Isshiki, who ordered Dark Dawn to gather its forces and prepare for battle, believing A was watching Naruto.

Shinji and his allies rescued Naruto and fought Ōtsutsuki Isshiki while uncovering Amado’s secrets and thwarting Black Zetsu’s attempt to resurrect Kaguya. The arc ended with Shinji, Toneri, and Hikari defeating Isshiki and Shinji sealing him alive.

• Shinji gathered his strongest allies and set out to rescue Naruto, while Isshiki summoned Dark Dawn and Kara to the Rain Country.
• Toneri destroyed the allied forces led by the Five Kage, and Isshiki took Shinji into another dimension as Sasuke and Haku fought their way toward Naruto.
• Shinji and Toneri battled Isshiki, while Shinji’s forces defeated Kara’s fighters and Sasuke freed Naruto from the underground palace.
• Shinji lured Isshiki to the hidden dimension containing his small Ten-Tails, and Shion defeated the beast before Isshiki escaped back to the Rain Country.

• Shinji restrained Isshiki while Toneri and Hikari struck him with combined Golden Wheel Reincarnation Explosions, then bound him with an Eight Trigrams Seal and Black Rods.

Shinji gained Kekkei Mōra by feeding Isshiki to the Divine Tree, then prepared the Shinobi World for the Overlords’ invasion while building a research team and gathering powerful eyes. The arc ended with the Breeding Overlord’s Flesh Puppets attacking the Knowledge Tower as Shinji investigated why the Plague Overlord seemed absent.

• Shinji captured Isshiki, took his Byakugan, and evolved it into a second Black Eye before discovering Shibai’s corpse in Daikokuten.
• Shinji sacrificed Isshiki to the Divine Tree on T33, obtained a Chakra Fruit, and escaped as the Breeding Overlord attacked and T33’s energy was drained.
• Shinji consumed the Chakra Fruit and advanced to Kekkei Mōra, then enlisted Amado and Orochimaru to research Shibai’s Divine Jutsu and prepare for the Overlords’ threats.
• Shinji warned Tsunade about the invasion, subdued Ada and Daemon in Konoha, and left with them while Kabuto captured Obito and brought him to Shinji.
